Make Akatsuki's more like in manga/show, they can steal bijuu's and then like put them in the "King Of Hell Statue" and when you steal there put into you and you can offer them to the statue or keep it for yourself. Make it so theres like 25% chance that you can steal it correctly(more akatsuki the more percentage chance)(need atleast 2 akatsuki to steal)and if you offer to the statue you can like get a small bonus or something and can only offer one of each bijuu.
Make missions for akatsuki and missing nin's
Make it so hyuuga's moves disable the opponents chakra like it's suppose to, otherwise it's just useless.
Make it so Ura renge stops the opponent like the 64 strikes, because if you hit them perfectly and they move it messes up the move or does'nt hit them at all.
Make it so there is like sight like normal people can only see half the screen and Hyuuga's that use byakugan can use byakugan and see the whole area. This would make it more realistic and keep people on there toes.
Make it so genjutsu kai is the one that cost 3000 instead of nemurihane because the point should be to make your opponent to waste there chakra instead of you wasting 3000 for them to use 50.
Make it so when people first learn Jutsu's they dont automatically get to just use it, they can fail and mess up, just like Lee's mess up with there gates at first and how people mess up with there summons.
Make it so if you add a speed stat then you can dodge moves, this can help lee's and such when they use death gate so someone cant just poof ur frozen or poof I used katon and now ur dead, HAHAHA...
Make it so if ur a missing nin, a kage can accept you from any village but you will no longer learn the village jutsu's

actually, in the show GAI used the turtle summon, Gai can use nin/gen, it's ONLY rock lee who can't...
but otherwise GREAT IDEAS,
one more suggestion, for the hyuuga's stopping chakra, that is great and all, but I have a betta idea...the same thing you said, except only for 5-10 minutes depending on the move or else it becomes SOOOO cheap...
EDIT:Make it so when people first learn Jutsu's they dont automatically get to just use it, they can fail and mess up, the problem is, that is too much like Seals accuracy, which we are trying to avoid.
